I think one can improvise something right now with PCR on human-depleted
raw DNA digest (i.e. isolate DNA, possibly amplify it, digest, run over
affinity column with immobilised generic human antisense to enrich
pathogen DNA) from human tissue samples and a DNA chip with a library of
basic pathogen genes, but it will be probably not very sensitive.
I don't see any reasons why this can't become doable and even cheap in
near future.
